I'm in the same boat as you.  However, I don't see any easy fix offhand
as the link variable for the blog has not been determined (in most
cases) at the time the patching is done, which just leaves editing the
htaccess by hand. I guess the blog set up utility could ask.

The permalinks in entry_footer should be set by entry.link rather than
weblog.link.  I think that if you have the link variable set properly in
hobix.yaml, the permalinks should turn out correctly.  In mine, I have:

link: http://www.mazirian.com/balistarius/

and I am getting proper permalinks. Let me know if I'm missing
something.

I haven't used this plugin yet, but I'll check it out.
